I'm running it on CentOS 5.2 on several servers with SELinux in targeted enforcing mode and I've not had a problem. Make sure you're keeping your VMs where they're supposed to be or that you've relabeled or created a new policy if you've moved them.

What kind of audit messages are you getting?
